Server 2008 R2 "dropped" files, Windows Server Problems?

My folder structure was still in place and Windows was still operational, however none of the applications (MS or 3rd party) were available, pretty much most of the server functionality was gone, fortunately things like DHCP and DNS were still working, but I'd estimate that about 95% of the files on the server were simply removed overnight somehow. There are no log files to view in an attempt to understand what went wrong. Has anyone else ever experienced anything similar to this? How does one recover from a situation like this? I am too scared to shut down or reboot the server for fear that it will not come back on-line.
